I encountered the same issue when attempting to upgrade my website from version 4.4.1 to the latest version. The system maintenance database checker couldn't find the line entry for Joomla CMS. However, upon inspecting the database table using cPanel phpMyAdmin, I found that the entry for Joomla CMS was present and didn't require addition. Upon further investigation of the file structure in the directory administrator-components-com_admin-sql-updates-mysql, I noticed several files with the extension .sql.gz. I resolved the issue by copying the latest file with the .sql extension from my local development site, which was already running version story saver4.4.1, to my website directory. After doing so, the database checker successfully listed the line entry for Joomla CMS, allowing me to proceed with the upgrade to version 4.4.3. It remains unclear why the .sql files were initially missing.
